I don't know anything about it really, but I've always had the impression that big-time (super?)volcanic eruptions are potentially humanity-ending events.

The ash cloud could affect flights, food supplies, etc. over a much larger area.
I think a HEMP is the most likely, although not natural. Solar could happen as well.

Most of the things just don't apply to my part of the country so I'll say tornadoes. Something that just crops up, is fast moving, unpredictable, super powerful and you can't just immediately get away from it.

I don't know about you, but tsunamis are pretty terrifying especially after watching "The Impossible" movie that's about one in Thailand in 2004. A huge wall of water bearing down on you almost coming from out of nowhere...

I came here to say asteroid as well, for it is the fate of humanity to be wiped out by an asteroid/comet. It is the one thing to truly fear.
